Identification Of Arabidopsis genes associated with cold tolerance based on integrated bioinformatics analysis

چکیده
Cold stress is a major environmental factor that limits plant growth and productivity. Plants have evolved various strategies to adapt these conditions. To better explain the mechanisms used survive challenges, we retrieved cold-responsive genes of Arabidopsis thaliana from Gene Expression Omnibus (GEO) database. The GEO raw data were normalized by quantile method, then differentially expressed (DEGs) under cold screened using robust rank aggregation (RRA) algorithm, including 261 upregulated 177 downregulated out more than 20,000 genes. Further, integrated bioinformatics analyses PUBMED, PANTHER, DAVID, STRING indicated DEGs involved in cellular response red light, negative regulation circadian rhythm, photoprotection, monosaccharide transport, acclimation, phosphate ion homeostasis, while associated with indole glucosinolate biosynthetic process, RNA splicing, water cell wall modification, loosening, homeostasis. Furthermore, up-regulated had about four times protein-protein-interactions (PPIs) down-regulated DEGs, identified Cytoscape software. qRT-PCR low-temperature-responsive protein 78 (LTI78), transducin family (SWA1), arginine methyltransferase 11 (PRMT11) performed validate outcome analysis. Our work will improve our knowledge might be targets for stress-resistance research.

Expression analysis of K+ transporter genes associated with salinity tolerance in grape
Molecular information of K+ accumulation in grapes is strongly required. Under salinity condition potassium transporters are inhibited by Na+. The aim of this study was to investigate the effects of salinity on the expression of K+ transporter genes in grape. Based on the previous screening study on 18 grape genotypes, ‘H6’ and ‘Gharashani’ (tolerant) and ‘Shirazi’ and ‘GhezelUzum’ (sensitive) ...
متن کاملIdentification of the drought tolerance involved candidate genes in foxtail millet through an integrated meta-analysis approach
Drought stress is one of the most important factors limiting production in the agricultural sector. Due to the need to use smart agriculture adapted to climate change, the use of drought-tolerant alternative plants with high water use efficiency is of great importance. Foxtail millet (Setaria italica L.) is one of the important drought tolerant fodder and food grains in semi-arid regions. In th...
متن کاملDifferential genes expression analysis of invasive aspergillosis: a bioinformatics study based on mRNA/microRNA
Invasive aspergillosis is a severe opportunistic infection with high mortality in immunocompromised patients. Recently, the roles of microRNAs have been taken into consideration in the immune system and inflammatory responses. Using bioinformatics approaches, we aimed to study the microRNAs related to invasive aspergillosis to understand the molecular pathways involved in the disease pathogenes...
متن کاملIntegrated bioinformatics analysis for cancer target identification.
The exponential growth of high-throughput Omics data has provided an unprecedented opportunity for new target identification to fuel the dried-up drug discovery pipeline. However, the bioinformatics analysis of large amount and heterogeneous Omics data has posed a great deal of technical challenges for experimentalists who lack statistical skills. Moreover, due to the complexity of human diseas...
متن کاملIdentification of genes associated with cold acclimation in perennial ryegrass.
Cold acclimation dramatically increases freezing tolerance in many temperate plant species. An understanding of cold acclimation is important for extending adaptation areas of perennial ryegrass. Freezing tolerance is greatly increased in perennial ryegrass cv. 'Caddyshack' after cold acclimation. Genes differentially regulated during cold acclimation were identified by analyzing the abundance ...
